The issue of crowds may call for Prague this year-- coronavirus effect on travel. To some degree, crowds are an indicator of what to see. More people go to Prague because it more worth visiting than Budapest. Been to both 3-4 times over the last 20 years. The problem with Prague is that it is a slow place to see.
Prague is smaller and more touristy, but has plenty of sights. We had a great time wandering around the city, other than for the painful feet from walking on the cobblestones. Budapest is more of an active city with fewer crowds as others have pointed out. It takes a bit more research and planning to do Budapest properly.

Prague had some really cool parts not far from the very tourist old and new towns, and I think the food was a bit better there, but Budapest just had this certain charm from its mix of grit and grandeur. And the views across the Danube are prettier than the ones in Prague across the Vltava.
